A strange thing happened - I used to be able to search through all messages on mail.app, and now, that option is no longer available. I had recently uninstalled QuickSilver. Could this have messed up my indexing? What do I need to do?

Add AnswerQuicksilver is probably a red herring. Did you tinker with any of your spotlight preferences? It is possible your index got corrupt.
You are right - I think the index got corrupt. I removed mail from the Spotlight preferences and then added it again and - voila! It rebuilt the index and I can now search through "Entire Message"!
