Indexing is definitely the more scalable option in the longer term. While Full text search might satisfy your needs in the immediate term, as the data set grows, indexing will allow for more flexibility in searching and filtering data.

The basic premise is that Lucene (Indexed Search) is much faster and hence, more powerful than the mysql full text search but it is much more complicated to deploy.

Indexing the data would result in faster search results. But the cost of indexing should be a criteria before you decide either of the options. Indexing for small data sets need not necessarily show improvement over a simple text search.
I have setup a wiki (pmwiki) in our enterprise which uses its own internal routines for full text search over the wiki. But the uploaded documents are searched using Regain which is based on Lucene and it was pretty straitforward to setup.
